Indolicidin is a 13-residue antimicrobial peptide-amide isolated from the cytoplasmic granules of bovine neutrophils that contains five Trp and three Pro residues. Falla et al. [(1996) J. Biol. Chem. 271, 19298] suggested that indolicidin forms a poly-L-proline II helix based upon the circular dichroism (CD) spectra of a closely related peptide (indolicidin methyl ester).

Like all spectroscopic techniques, the CD signal reflects an average of the entire molecular population. Thus, while CD can determine that a protein contains about 50% alpha-helix, it cannot determine which specific residues are involved in the helical portion. the spectrum of a pure alpha helix, in water, has the two negative peaks you're talking about. After baseline subtraction we are ready to analyze the data. As we mentioned already, each of the three basic secondary structures of a polypeptide chain (helix, sheet, coil) show a characteristic CD spectrum. Circular Dichroism, an absorption spectroscopy, uses circularly polarized light to investigate structural aspects of optically active chiral media.

The capacity of CD to give a representative structural signature makes it a powerful tool in modern biochemistry with applications that can be found in virtually every field of study. Thus, while CD can determine that a protein contains about 50% alpha-helix, it cannot determine which specific residues are involved in the alpha-helical portion.

Generating a CD spectrum When chiral chromophores are present, one state of circularly polarized light will be absorbed to a greater or lesser extent than the other. Over corresponding wavelengths, a circular dichroism signal can, therefore, be positive or negative, depending on whether L-CPL is absorbed to a greater extent than R-CPL (CD signal positive) or to a lesser extent (CD signal
